During installation of iScribe I told iScribe to be installed in a folder

D:\mail\iScribe\

However iScribe created automatically another subfolder
and installed itself in

D:\mail\iScribe\Scribe\

How do I prevent such auto-creates in future installations?

Can I just move all files one folder upwards?

It doesn't happen to me... I can't reproduce it :(

Yes, that would fix it. Although if you've installed shortcuts in the Start menu, you'll have to right click on those and update their paths manually.
